It does not make any sense. Why make them unable to be shiny?

I think it is because they want to save them for future events, like how Zygarde was shiny locked, but then Zygarde got a Pokémon Legendary event (last June) that was shiny.

A little while back, Junichi Masuda was actually asked this question, and his response was roughly that just encountering a regular legendary is already supposed to be this big special event, and by making them huntable, they reduce the value of a regular legendary battle, especially for shinyhunters who can grind through 75-90 SRs per hour.
