Is there any instance where your Pokemon isn't in your party and it's also not fully healed?
Not that I recall. I always heal my Pokémon every time I visit the center, before doing literally anything else (such as accessing PC boxes). It's a good habit to have, but makes it difficult to answer this particular question myself.
I'm pretty sure that Pokemon are healed once they're put into the PC boxes. The only thing I could think of where Pokemon aren't in your party but they're not in the PC is when you put one in the daycare.
Is this in sword and shield?
I'm asking this because that in previous games Pokemon are auto healed when put in boxes.
I've had Pokemon that I sent out into Max Raid battles that were at full health, but then lost health in the battle, went into the PC missing health -- but the next day they were at full health.

Somebody please tell me if I'm seeing this wrong.
The only games in which depositing in the PC box doesn't auto-heal are the original Red/(Green/)Blue/Yellow series, and Sword/Shield.
And LGPE.

Yes it does in Pokemon sword and shield

Source: had a Gengar in my box with 1 hp left and went to a Pokemon center and healed my party and it also healed my Gengar that was in the box

I'm pretty sure putting your Pokemon in a PC box automatically heals it.

You can "heal" your Pokémon if you send it into a max-raid battle...

I've tested it myself.
