For the HM page, you should put Kanto, Johto, Hoenn, and Sinnoh only filters in there too.

That HMs page is for Black and White. The "Unova only" option is there because until you complete the game it's Unova only Pokemon. So during the game you'll want to know which Unova Pokemon can learn the HMs you pick up.

After you complete the game, you can see ALL Pokemon. So there's no reason to look for "Sinnoh only Pokemon that learn Cut", for example.
