What program was used to render each Pokémon on this website, they look they were almost done with 3D software, but that would be unlikely. It looks like could’ve been done with a soft airbrush. I’m curious because I really love it!

Yeah, they are Pokémon Home sprites from Pokémon itself
So it was basically just photoshopped from one of the games?
it would surprise me if they were photoshopped, as in, cropped out of a screenshot, they look way too clean to have had that happen. my guess is that it came from a decompile (or whatever it's called) of game files.

They are the "sprites" from Pokemon Home. They are from the same 3D models as the games, but have different (simpler) textures in Home.

Each model is posed to look like their official artwork, see below. Then they take a static image of the model to show in various lists in the Home app (much faster for performance than loading every single model all the time).
