Right so without an attacking move, 4 Atk EVs is worthless. Might as well go to 4 SDef. However, you can also consider running Brave Bird over Stealth Rocks - this is because 1. Defog gets rid of SR anyway, and 2. You're complete taunt bait without it.

Ability: Prankster
EVs: 4 Def / 252 SAtk / 252 Spd

Thundurus has acceptable defenses - but even so, it won't like taking powerful Super Effective attacks. It's still going to be OHKOed or 2HKOed. Imo, a more offensive variant is preferred.
EV-wise, Max speed, Max SpA. Why 4 on Def you ask? To keep Thundurus's HP at a number indivisible by 4 - therefore helping against SR damage.

Fine by me, but like what other people said, you MIGHT want to consider running Stone Edge, as it gives you extra powar against stuff like Rotom-W.

You told me that you have trouble against Scizors, especially when they manage to set up on you.
Imo, replace Aegislash with Chandelure.
