Sash on Marshadow and Deoxys. Deoxys should have stealth rocks. I suggest Superpower on Deoxys and Speed boosting nature. Why do you have Toxic on Scarf Marshadow? Also, Marshadow needs sash. I also suggest Shadow Sneak over Acrobatics and Close Combat over Force Palm. Darkrai isn't good in National Dex AG. On Mega Rayquaza, you don't need Dragon Claw. Replace that with Dragon Dance. You should also have Earthquake over Iron Head. I don't really know what to say about Lugia, since I don't really use it, but Leftovers over Sitrus, you should probably have Thunder Wave. Ash-Greninja isn't good in National Dex AG.

Deoxys-Speed

  • I have no idea to go offensive on Deoxys-Speed. It is mostly a Stealth Rocks and Spikes setter, Deoxys-Attack is much better offensively. Here's a hazard setting set:

Deoxys-Speed @ Focus Sash/ Light Clay
Ability: Pressure
EVs: 248 HP / 8 Def / 252 Spe
Timid Nature

  • Stealth Rock
  • Taunt
  • Spikes/ Reflect
  • Magic Coat/ Skill Swap/ Light Screen

Stealth Rocks and Spikes are hazards. Magic Coat and Taunt helps against Smeargle, and other setters. Skill Swap allows it to get rid of M-Sableye and M-Diancie's Magic Bounce, though they aren't much more popular right now. You can opt as a Dual Screen setter with Light Clay, too.

Marshadow

  • Contrary to what ■Primal●Shadow■ says, Focus Sash Marshadow is the worst set for it. Life Orb/ Choice Band/ Choice Scarf are so much better.
  • Having Toxic on it is perfectly fine. It allows it to punish support Arceus-formes that are too bulky and can take Marshadow's hits. Acrobatics and Force Palm are, however, very redundant. Close Combat over Force Palm is hundred percent better, you shouldn't mind the Defense drop if you're going to sweep, and choose to sweep. Also, have Pursuit on it. Pursuit allows it to trap Calyrex-Shadow which will get outsped most of the time by Choice Scarf.

Darkrai --> Yveltal

  • It was the main threat back is ORAS when Dark Void had 80% accuracy. After the nerf, it has no place in NatDexAG, my friend. Yveltal is much more better, it can even act as a Calyrex-Shadow counter and one of the most potential Dynamaxer in this format.

Yveltal @ Life Orb
Ability: Dark Aura
EVs: 4 Atk / 252 SpA / 252 Spe
Rash Nature

  • Dark Pulse
  • Oblivion Wing
  • Sucker Punch
  • Roost/ Heat Wave/Focus Blast

Dark Pulse is your most reliable STAB. Sucker Punch hits unsuspecting foes like Necrozma-Dusk Mane, Calyrex-Shadow, etc. Oblivion Wing boosts your Speed as Max Airstream when Dynamaxed. Roost can be chosen to heal the Life Orb recoil. Alternatively, Max Flare OHKOes Zacian-Crowned, while Focus Blast deals a chunk to Tyranitar and Arceus-Dark.

Rayquaza

  • Dragon Claw and Iron Head are unneeded. Iron Head deals 80 x 2 = 160 damage to Fairies, but Dragon Ascent deals higher = 120 x 1.5 = 180. Get rid of Dragon Claw for Dragon Dance, and V-Create/Earthquake instead of Iron Head so that you can hit Necrozma-Dusk Mane and Zacian-Crowned.

Lugia --> Ho-Oh

  • Lugia has no place in a Hyper Offensive team like this, compared to the support Ho-Oh gives. It also acts as an Zacian-Crowned counter, and reliably Defogging while restoring health through Regenerator. It can also Whirlwind those annoying Smeargle teams, which is what AG infamous for.
  • Here's the set:

Ho-Oh @ Heavy-Duty Boots
Ability: Regenerator
EVs: 248 HP / 208 Def / 52 SpD
Impish Nature

  • Sacred Fire
  • Toxic
  • Defog
  • Whirlwind

Ash-Greninja --> Calyrex-Shadow/Primal Groudon/Necrozma-Dusk Mane

  • Ash-Greninja takes a valuable team slot and does nothing in return. It may have been ruling Nat Dex OU, but it certainly falls short in an legendary-filled tier, since there are much better options.
  • Calyrex-Shadow can be chosen to give this team valuable speed control options. Primal Groudon acts as an way to reduce pressure from Ho-Oh allowing it to better handle Kyogre-Primal, Wild Charge Zacian-Crowned, etc.
    Necrozma-Dusk Mane is right now a good Xerneas counter, same for the previous latter, however unlike Primal Groudon which has no recovery aside from Rest it gets Morning Sun.

Set for Calyrex-Shadow:

Calyrex-Shadow @ Ghostium Z
Ability: As One (Spectrier)
EVs: 252 SpA / 4 SpD / 252 Spe
Timid Nature
IVs: 0 Atk

  • Astral Barrage
  • Substitute
  • Baton Pass
  • Nasty Plot

My personal favorite set. Known far and wide, Z-Rex is one of the best anti-hazard leads. Never-Ending Nightmare is a KO to Mega-Rayquaza, Zacian-C, Primal-Groudon etc. Nasty Plot boosts your SpA to tremendous levels, and +2 NeN even OHKOes Yveltal. Baton Pass is fun; when they bring their Yveltal, you use Substitute for any Sucker Punch, then Baton Pass to Yveltal. And have fun sweeping :3

Updated team.
Hope this helps!

Interesting. +1.
Sums it up well, however Marshadow's use as an anti-setup sweeper merits either a focus sash or Choice scarf, Marshadow's base speed is 125. Slower than common setup sweepers like Calyrex-Shadow and Zacian-Crowned. Because of that it's destroyed by both of them. Hmm, Baton Pass on your Calyrex? Draining Kiss can kill Yveltal with a boost, so using it alongside a second S.T.A.B., either Psychic or Psyshock in favor of Baton pass, and draining kiss in favor of Nasty Plot. With Ghostium Z, they can get a free kill and then kill Yveltal with Draining Kiss. You can also keep Nasty Plot, put on a focus sash and get rid of Substitute. Really Lugia or Ho-Oh would work fine on this team, but why do you have an anti-hazard lead AND a defogger on your team? In case they run 2 hazard setters? Rayquaza can also run a special attacking set, however physical is best on this team. Rayquaza has lackluster speed, and isn't bulky enough to survive a hit from Zacian-Crowned or Calyrex. Aswell as that any ice beam user can OHKO a regular rayquaza set. Zygarde and Eternatus are better picks overall, but Rayquaza can run choice scarf   just due to the threat of Zacian-Crowned. (even if this is an unorthodox set for rayquaza.) Mega Rayquaza is good to run instead, Choice scarf is the only item that can make Mega-Rayquaza outrun Crowned Zacian and OHKO it with V-Create. (252 Atk Rayquaza-Mega V-create vs. 4 HP / 0 Def Zacian-Crowned: 444-524 (136.1 - 160.7%) -- guaranteed OHKO.) Yveltal and Deoxys-Speed I don't really see a big problem with. Sorry this was so backwards.
Marshadow's prowess is mostly due to a wall breaker because of it's unresisted STABs. Anti-setup suits Ditto better than Marshadow. Focus Sash is one of the worst item, you can check replays of good players, they all use Life Orb and Choice Band Marshadow unlike Focus Sash. Did you just analyse the team enough to understand that Ho-Oh is for both Calyrex-Shadow and Zacian-Crowned, along with Yveltal also handling Calyrex-Shadow. Also how in the world Marshadow is destroyed by Calyrex-S? It can use Technician Shadow Sneak which is an KO even on Dynamaxed Calyrex-S with Choice Band or Life Orb. Baton Pass Calyrex-S is much better bro. Sp.Def Yveltal and Arceus-Dark can tank in Draining Kiss at even +4 (or 2 Nasty Plot). It is better Baton pass into Yveltal which can destroy them with +2 Max Airstreams. And why get rid of Substitute? Ever heard of Sucker Punch? Also, why not Deoxys-S+Ho-Oh? I told that Deoxys-S can be a screen setter at the cost of dropping out anti-hazard performance, which is why I ran Ho-Oh with it.  Do you even know that Rayquaza mega-evolves when it knows Dragon Ascent? We are referring to Mega-one, not normal. Zygarde and Eternatus are never as good as M-Rayquaza in Hyper Offense teams. Rayquaza CAN tank one Behemoth Blade and Astral Barrage at 100% HP but don't we have Yveltal and Groudon-Primal/Ho-oh for the aforementioned Pokemon? Why had you need a Choice Scarf set when this team has enough speed control in form of Calyrex-S, and the mons you mentioned are already covered/checked by some team members.
