How can a Pokemon learn its egg moves if it doesn't hatch at level 1?

I have Pokémon Ruby Version so the Pokémon automatically hatch at level 5. If egg moves are learned at level one, then how can my Pokémon learn its egg moves?

You've misinterpreted it. Egg moves are obtained when the Pokemon hatches, not when a Pokemon is at a specific level. So regardless of whether the Pokemon is Level 1 or Level 5, it will still get the egg moves under the correct circumstances.
