I think he means like put it in the box, you can't release your partner pikachu or eevee though

You can't release your starter in LGPE, so I'm going to assume you mean put it in a box. When you put them in a box, they are no longer in your party (obviously), but you can still pet them and have them use Secret Techniques.

What if you hack to delete it?

I'm pretty sure if you delete the Pokemon that you use in battle, then you can still pet and use Secret Techniques. The petting and Secret Techniques don't care about the state of the battle Eevee/Pikachu.
