Any mythology/religion, like Gyarados being inspired by a Japanese myth.
Possible design influences like Thundurus should also be mentioned.

The entire concept of Pokemon was inspired by Yokai, right? I imagine you're only looking for specific design influence, on a per-Pokemon basis, like Moltres being based on the phoenix?
I don't think this question is answerable. If you have a Pokemon that appears to be based on a regular animal, like Quagsire, you can't really say it isn't also based on a myth.

Okay let's hear it. Name the myth Quagsire is based on.
There's a Japanese myth about a salamander youkai called Hanzaki that's 10 meters long, sounds like a crying baby, eats livestock, and can regenerate even if its body is cut in half.
