How would that affect safaris?

This won't happen. The combinations of codes far exceeds the population of the planet.

If it could happen, then I suppose that there could be a few options:

1.) find a way of increasing combinations of codes

2.) simply let overlapping codes fail

3.) don't interlink friend safaris with future games, so codes can be used in new games without being any trouble when connecting those two games (assuming same gen)

Just add a single extra digit to Friend Codes from then on if they were to ever run out.

Or just introduce alphabetical letters into the friend code
I know this is old, but I think you'll find they would just allow the same friend safari twice under each name. If it was to find a friend, you would just be presented with two people that match the code you searched for. The reason I say this is because I've used the 3DS reformat option to change my friend safari many times to get all the FS exclusive hidden abilities using a second 3DS without any such issues. I suspect that to differentiate between two 3DS's there may be some second hidden code exclusive to each console.
