I think of Persian Espeon Carbink Diancie Alolan Muk abd Grimer kinda I think Golduck. Has a gem Grumpig has black pearls I think Medicham looks like it has a gem too hm that’s all I got right now

Dragonair (debatable, it has blue orbs that look crystal-y on it)

Mareep/Flaafy/Ampharos/Mega Ampharos (same as Dragonair, one could argue that the orbs on them are just lights).

Alolan graveler/golem has yellow crytals
M-gengar- Has a yellow crystal on its head
Staryu/Starmie has the red crystal on its center
Slowking has a red crystal on it head

Maybe I just can't find it but did you put dialga and palkia? Cause they both have gems too (well palkia has two pearls, but she counted clampearl sooo)
