I’m talking to an npc in Mauville City, and he said “It’s just, even now, it’s still bugging me, you know? “For a mere three days, Hoopa be unbound…”

What event is he referring to, and how to trigger it? what does this mean?

I assume this is the quote you're talking about.

This is what the clerk who gave you the Prison Bottle says when you interact with him on the top floor or Mauville City. He is referencing the fact that when Hoopa becomes Unbound using the Prison Bottle, it only stays Unbound for 3 days before you have to use the Prison Bottle again.
