I don't see why you can't just base what levels your Pokemon should be on the levels listed for the gym leaders. It really shouldn't be that hard.

Ehh, I'm going to be nice with this. I can understand arguments that you might want to overlevel for certain fights, and looking at the numbers is probably not going to help with that.

Johto Gym Leaders are notorious for difficult ace Pokemon (Scyther, Miltank, Gengar, Steelix, Kingdra), so quite a few of my recommended levels are above the level of the leader's ace. It may be tough to reach these levels due to Johto's awful level curve, but it will be well worth it to defeat these Pokemon more easily. You can absolutely be underlevelled, but quite a few ace Pokemon become significantly harder to defeat if you are.

Falkner: 15 or higher
Bugsy: 17 or higher
Whitney: 23 or higher (This is because of her Miltank)
Morty: 26 or higher
Chuck: 32 or higher
Jasmine: 36 or higher

Clair: 45 or higher (This is because she is just bulky with her Pokémon)

Whitney is very easy to defeat if you have a fire blast Quilava, a Geodude, or a fighting Pokemon.
But Whitney is notorious for for the bulky ness of her Miltank without one of those Pokémon, so I am throwing that out there.
