Mewtwo @ Choice Specs
Ability: Pressure
EVs: 4 HP / 252 SpA / 252 Spe
Timid Nature
- Aura Sphere
- Thunder
- Shadow Ball
- Ice Beam

This provides Super-Effective coverage against almost anything you'd face in Ubers. Shadow Ball deals with all the Psychics, as well as Chandelure. Thunder takes down the Flying types of Uber, as well as Kyogre. Ice Beam also deals with the Flying types of Uber, all the Dragon types, and Groudon. Aura Sphere takes down Dialga and Darkrai. The only common Ubers who won't be hit for super-effective damage are Jirachi, some random Arceus types, and Palkia. However, you'll be able to do enough damage to these Pokemon with a neutral hit off of Mewtwo's Choice Specs boosted Special Attack. Your EVs are sweeping EVs.

My Mewtwo has timid nature. It's not that bad.

This is a good set, but the problem is that without the mewtwo x stone, none of these attacks get STAB.
Why no Psystrike or Psychic for stab?
thunder isnt accurate, if you wanted an electric type move on mewtwo, go thunderbolt
No psychic or psystrike with specs? I think you are doing something wrong with not keeping the stab moves.

Ever notice that great 110 Attack? Probably not as Mewtwo has the second highest Special Attack in the game (154), but his Attack is still great. Bulk Up is boosting. Ice Punch is coverage. Fire Punch/Thunder Punch choose coverage. Earthquake/Drain Punch more powerful coverage or weaker coverage and healing.

Ugh, Psystrike is the only viable Physical hitting move.
Having a Psychic type, let alone the strongest Psychic type in the game, that doesn't know a single Psychic move? No thank you. The only time I'd bother with a physical move for Mewtwo is Brick Break and only until I learn Aura Sphere.

Not to mention, that Mewtwo's special attack is 40% higher.  And since Flamethrower/Thunderbolt/Ice beam are all 26.6% stronger than their punch counterparts, they'd be 77.3% stronger when used by a Mewtwo (assuming no EVs or nature affecting attack or special attack).
It isn't bad, it's just outclassed :P Not worth using.
Completely agree with JirachiCelebiMew in that using this set sucks compared to a special attack set.

Psystrike is for going Physical, it's Mewtwo's signature move so it's awesome.
Aura Sphere gives coverage against Darkrai, mainly.
Ice Beam hits super effective against annoying dragons.
Calm Mind to get a nice boost in Special Attack and Special Defense.

Some people think shadow ball is Mewtwo's signature move.
I can understand why they would though. In one of the first movies; "Mewtwo vs. Mew", Mewtwo kept on using shadow ball against mew. But it looked nothing like in the games.
Why would be shadow ball mewtwo's signature move?

When you have a Groudon lead.
Solar Beam is 1 turn coverage in the sun, along with Flamethrower getting powered up. Aura Sphere is coverage, while Psystrike is amazing STAB.

The problem with relying on that groudon lead, is rayquaza or kyogre could easily mess that up.
mewtwo in general isnt a good poke to be on a sun team

Nasty Plot boosts SpA by 2 stages. Hurricane becomes Max Airstream under Dynamax and boosts your speed, allowing you to outspeed Calyrex-Shadow, Choice Scarf Kyogre and Zacian-C, etc. after a speed boost. Fire Blast is for Dusk Mane Necrozma, Zacian-C and other steel-types. Ice Beam is an alternative to hit Yveltal but then it's walled by Steel-types. Psystrike is strong STAB, and finishes specially defensive walls. Life Orb boosts damage by 1.3x allowing it to hit hard. Modest Nature is chosen to do higher damage, and Pressure is over Unnerve because...berries are kinda rare and I like to deplete PP faster.

Outside of SpD Yveltal if you're not running Ice Beam or Steel-types if no Fire Blast, this set is extremely hard to wall. Ditto can be problematic, which is why I recommend no Shadow Ball and having Dusk Mane Necrozma as well as having a SpD Yveltal for back-up.

Its Toondude, back again with another answer over a response to a popular legendary.
Last time, I had responded over a solution to Thundurus, who hopefully wasn't a failure for the time being, but I decided to do something different...
Something Past-Like...
So, I present to you:

Gen 1 Mewtwo!

Mewtwo
Ability: None
- Psychic
- Substitute / Ice Beam / Blizzard / Thunderbolt
- Amnesia / Ice Beam / Blizzard / Thunderbolt
- Recover / Rest

Why?: I got so lazy, and now that i've gotten used to the likes of Project 64 "Transfer Paks," I wanted to give this a try, so why don't we travel back when Mewtwo was once King of Gen 1.

Moves:
- Psychic - This move is already standard and one of the broken resourses Mewtwo had potential of back then, as Psychic Types pretty much ruled the throne, so Mewtwo had had access to it as a STAB move, as they existed in Generation 1.

  • Substitute, Ice Beam, Blizzard, Thunderbolt - This is quite a long explanation between useful resourses, but Substitute, which became decently viable against your friends in Pokemon Stadium had to get a mention here, aside from the Amnesia combo you can recieve to bulk up Mewtwo. If you do not want to, however, Ice Beam and Blizzard make viable coverage moves, especially with Blizzards buffed Accuracy back then (90%). If that is not the case aswell, Thunderbolt is yet another viable coverage move, especially it had more "Powerpoints" than Ice Beam.

  • Amnesia, Ice Beam, Blizzard, Thunderbolt - The same 3 coverage moves can still be placed to have Mewtwo act as an "All-Out Special Attacker," but if you wish for more variety, Amnesia placed with Psychic and another coverage move works very well, as it is the most broken move back then, especially before the Special Split.

  • Recover, Rest - This one is an obvious choice in final selections, and Mewtwo is one of the more reliable Pokemon that can use Recover and simply dust off any HP it takes. If thats not the case, Rest does trade off a 2-Turn Sleep Status and, since its Generation 1, the ability to not attack in return for any Status Removals and HP Recovery.

Counters:
There are limited Counters, but these are not limited to:
Thunder Wave: Electrode is viable with this move, and, being the fastest Pokemon in Gen 1, can easily bypass Mewtwo's Speed and Paralyze it before it even pulls off a Substitute to block it.
Hard Physical Hitters:: Pokemon that know such hard hitting moves like Explosion or Self Destruct can put a dent in Mewtwo's health as long as its left defenseless, but nonetheless Mewtwo can still pack a decent amount of Defense, live, and shrug it off with any recovery.
Special Walls: Chansey is one sort of Special Wall unless it goes up against Mewtwo for the worst in any other occasion.

In Conclusion:
There's nothing else to say of Mewtwo in Generation 1. Tied with Mew, is none other the best Pokemon in Generation 1, especially with access to broken resourses Like Amnesia and Recover and Powerhoused moves like Blizzard and Psychic.

Mewtwo, lend us your power! This classic legendary from gen 1 was unquestionably the sigle strogest Pokémon of its time. It struggles a bit nowadays with the amount of Psychic type competition, but it can still shine thanks to its unique qualities.
Gen VIII Ubers
Nasty Plot/ Calm Mind sweeper
Mewtwo @ Life Orb/ Leftovers
Ability: Pressure
EVs: 4 Def / 252 SpA / 252 Spe
Modest Nature
- Nasty Plot/ Calm Mind
- Psystrike
- Shadow Ball/ Recover
- Aura Sphere/ Thunder

It difrentiates itself from Calyrex-Shadow by having coverage to hit the Dark and Normal types used to counter the horse rider and not having those crippling quadruple weaknesses, allowing it to set up more easily and be a overall better user of Calm Mind. It also is much faster than Lunala and has Nasty Plot to become threating imediately.

Psystrike is STAB and its hits Pokemon with physical damage, which helps a lot against everyone's favorite Pink Blob... Blissey.
Shadow Ball is for coverage against Dusk Mane Necrozma and Lunala, and it destroys Calyrex-Shadow on the switch-in as well. Recover gives it more longevity, which is particularly useful on the Calm Mind variant
Aura Sphere hits most Dark and Steel types (Ferrothorn in particular), and also has infinite accuracy. Thunder in the other hand hits Ho-oh, Kyogre and, most importantly, Yveltal very hard.

Double/Triple Battle

There is a reason why Mewtwo is the fourth most powerful Pokemon (after Kyogre, Arceus, and Lugia). Mewtwo is simply amazing. Psystrike is incredibly powerful STAB. Blizzard hits multiple foes. Aura Sphere can hit any foe in a Triple Battle. Charge Beam can be used to finish off (which is actually a large amount of health remaining for some Pokemon, 407 Life Orb boosted Special Attack after all) a foe and possibly gain a Special Attack boost. Which means the end of all life as we know it.

Old comment deleted. I'm an idiot. Even counting Meta, I wouldn't count Lugia as stronger than Mewtwo. Two totally different roles.

Bulk Up boosts Attack and Defence by one stage.
Drain Punch is STAB and recovers health. Low Kick is the alternative option as many Pokemon in the Uber tier weigh alot. Hits Rock, Steel, Normal, Dark and Ice types.
Zen Headbutt is the second STAB move and hits hard and can flinch. Psycho Cut is a slightly weaker option that has a high crit ratio and is more accurate. Hits Fighting and Poison types.
Stone Edge or Rock Slide are used to hit Flying types, mainly Ho-Oh and Lugia. Poison Jab is solely for hitting Fairy types hard. Ice Beam can be used to hit Dragon, Ground and some Flying types harder than the other moves.

Stat experience: Max everything

The literal most powerful thing in the game. Nothing beats the raw power of it once it sets up an Amnesia. There are no items in gen 1, so roll with me here. In gen 1, there are no EVs, but there is a similar EV mechanic: Stat experience. They help boost your stats, like EVs do. They max out at 65535 stat experience. As you want your stats as high as possible, you should max them out. Amnesia is different in gen 1. It boosts special(there is no special attack and defense in this game)by 2 stages, which is basically a double Calm Mind. Psychic is STAB and can lower special, it also OHKOes almost anything that doesn't resist it. Thunderbolt is coverage for Starmie and Slowbro, and other water types. It can alternatively be replaced by Blizzard(it has 90 accuracy in this game). Blizzard helps beat Zapdos, Exeguttor, and etc, but leaves it open to Starmie and Slowbro, which resist all of your attacks. Mewtwo is the most powerful thing that exists in gen 1, however it suffers from the 4 move syndrome though. Slowbro and other Mewtwo can also get into stall wars if they both set up too many Amnesia, leading to a battle that will usually only end when one gets a critical hit or gets parahaxed. If this happens, you NEED to have to have a Exeguttor, Starmie, or Slowbro depending on what coverage the other Mewtwo or Slowbro has. Or you need luck lol

Simple. Mewtwo leads off with a very fast Taunt, one of the fastest in the game, then proceeds to set up. Darkrai can't Void after the Taunt, and Mewtwo can SelfDestruct out so that other teammates can abuse its screens before they wear off.

How does it learn Selfdestruct?
Yeah, I checked all the moves it can learn in heartgold/soulsilver and black/white, plus tms. I can't see how.
Why train Special Attack?  This set doesn't have any use for that.

Okay, so I have 3 seperate movesets: two for each Mega Evo and one if you're playing in Gen 5 or earlier.

Ability: Pressure
Jolly Nature

- Brick Break
- Psycho Cut
- Earthquake
- Poison Jab

The first two are STAB moves that have good coverage by themselves. Earthquake has great power and coverage, and Poison Jab just became great for killing Fairies.



Mega Mewtwo Y @ Mewtwonite Y
Mega Mewtwo Y
Ability: Pressure
Timid Nature
EVs: 100 HP / 252 SpA / 160 Spe
- Psystrike
- Aura Sphere
- Ice Beam
- Thunderbolt

Psystrike is a STAB move that does physical damage (nice since Pokémon that are weak to Psychic often have good Special Defense). Aura Sphere is good for Dark-types, as well as many others. And of course, Mewtwo gets the BoltBeam combo.

Psystrike is STAB and hits incredibly hard, especially on Pokemon that have a low physical defence stat. Hits Fighting and Poison types.
Focus Blast is for coverage and hits very hard. Aura Sphere is the weaker option but it never misses. Hits Steel, Normal, Dark, Rock and Ice types.
Ice Beam has great coverage alongside the two mentioned moves above and provides important coverage. Hits Dragon, Grass, Flying and Ground types.
Calm Mind is to boost its already high Special Attack and Special Defence to even higher levels. Shadow Ball can be used over it to hit Ghost and Psychic types. Recover is an option to restore health as Mega Mewtwo Y does force a lot of switches.

I've got a new approach. Role: Reluctant Mega.

Bold Nature
- Calm Mind

- Rest

Set up with Calm Mind and let them think you're getting ready to sweep. If they switch to a threat, then you're well covered, and can even choose to Mega Evolve if you feel you need more power. If not, then wait comfortably with a Special Defense wall until you're 1 turn away from being KOed (2 if foe outspeeds/uses priority). Use Rest. Now Mega Evolve! When Insomnia kicks in, Mega Mewtwo Y will wake up with full health, boosted stats, and a very surprised foe. Great surprise factor if you have another potential Mega on your team. Downside is that you don't get a psychic stab, and I would keep it that way :/ Good weakness coverage is more important on this set. Not my favorite Mewtwo set but definitely the best if you need a surprise!

Rest fails when used by a pokemon with Insomnia bro

That is correct. But rest isn't used by a Pokemon with Insomnia in this set.  Mewtwo with ability Pressure uses rest, and then the next turn mega evolves to gain the ability Insomnia.  An already sleeping Pokemon with the ability Insomnia immediately wakes up.  So using rest becomes exactly like using a full restore.

Mewtwo X only has one Pokemon who is immune to all his attacks, Shedinja. None are hit not very effective by all, 235 are hit with normal effectiveness by all attacks, and 564 that are hit super effectively by at least one, some being the all powerful Dragon types and things like Mega Garchomp and Tyranitar.

Mewtwo Y also has one Pokemon immune to its attacks, but 3 not very effective, the Magnemite line, 344 neutral, and 452 super effective.

An Assault Vest could also work, but I recommend mega stones.

I have also found this set works well with two Baton Passers before it, Drifblim and Scolipede. Drifblim has this set:

This will help Mewtwo sweep.
If you use Mewtwo Y, Scolipede will not work.
You need Ambipom.

- Hone Claws for accuracy or Substitute for protection.

The Hone Claws can be very helpful because Blizzard and Thunder have low accuracy.

You could also go with Fire Punch on Mewtwo X for Shedinja, but I don't recommend it.
Focus Blast on Mewtwo Y instead of Grass Knot could work, but it depends.

After all this, Mewtwo only has a 1/3 chance of being hit by attacks, and can wall them out while still sweeping like a pro.

Life Orb allows you to do a lot of damage if you already have a mega, and Mewtwonite Y allows it to mega evolve. Psystrike has massive power and damages the same way Psyshock does, but it has 100 base power versus 80. Ice Beam allows you to deal a good amount of damage to Groudon, Yveltal, ect. Fire Blast allows you to take on an Aegislash. Calm Mind makes it easier to sweep by boosting you already high Special Attack. Shadow Ball does a good amount of damage or KO's most Aegislash, but Fire Blast is better to take on a Specially Defensive Aegislash. Aura Sphere is coverage for dark types, and also Mewtwo outspeeds Darkrai, and can KO with Aura Sphere unless it has a Focus Sash, which can easily be dealt with if you have your rocks up.

If you want to run a fully offensive Mega Mewtwo X, which I have, it works pretty well. Zen Headbutt is Psychic STAB, and it has a 20% chance to flinch, which can be useful. Drain Punch is a Fighting STAB move, and allows HP recovery. Low Kick allows you to deal more damage to Primal Groudon. Ice Punch deals with most of the Flying and Dragon types in Ubers, specifically Rayquaza. Power-Up Punch allows you to get a boost to your insane attack by killing weakened targets or setting up on something you wall out. Recover lets you regain HP.

I won't go over the moves I repeated, because you can check up there for what they do. Bulk Up boosts your Attack and Defense. You can recover HP after using Bulk Up, and once you have enough boosts, you can sweep simply by KOing a slower target, taking a hit from a faster target then KOing back, recovering HP with Recover or Drain Punch, and so on.

Brick Break: STAB, nice power, good for Dark types
Earthquake: Amazing power, just plain nice coverage
Bulk Up: When combined with Brick Break, sweeps teams
Psystrike: STAB, amazing power, nice coverage

Many Mewtwos are looked down upon because of his X Mega Evolution. But in this setup, Brick Break is the main move, and because of the Jolly nature, Mewtwo can use Bulk Up 1-2 times, then sweep with Brick break and Earthquake. Psystrike may not be the best option, because of the -SpA, but the STAB and high power can help as a last resort.

Replace Psystrike with Psycho Cut, Brick Break with Drain Punch, And Bulk Up with Poison Jab, as this set is Gen 6-7, and Mega Mewtwo Y gains a Fairy Type Weakness as it becomes part Fighting Type.  Poison Type moves are super effective on Fairy Types.

The Moveset - I know this moveset is basically the standard moveset, but here it is. Below the moves I will tell you an explanation on why.

Aura Sphere, to Cover up the Dark Type weakness, as it is the most useful Special Type Move, as it never misses, and is far more useful than Focus Blast.

Shadow Ball, to cover up it's Ghost type weakness, as Ghost types are immune to Fighting type moves such as Aura Sphere and Psychic type moves are not effective against Ghost types other than Gengar and Marshadow.

Psystrike, as it has more power than Psychic, and is basically Mewtwo's signature move, and it is a more powerful version of Psyshock, as it deals damage to the opposing Pokemon's Defense stat, yet the default damage is based on Mewtwo's Special Attack Stat. This is used to control Fighting and poison type Pokemon at hand.

The last move is interchangeable, as you can use any preferrable move here. I personally use Ice Beam in the fourth slot to cover many types, primarily it's Bug type weakness. You could also use Recover to heal itself, Thunderbolt for type coverage, Energy Ball also for type coverage, or basically any useful move here.

Mewtwo is made to be a Special Sweeper, and is clearly designed by Game Freak to be a counter to Darkrai, as Mega Mewtwo Y's Maximum Speed Stat, with 31 IV's in Speed and A beneficial nature to speed, has 416 speed, while a Darkrai EV Trained for speed and has 31 IV's in speed, has a speed stat of 383. To further add to the claim of that Mega Mewtwo Y is a counter to Darkrai, Mega Mewtwo Y's Ability is Insomnia, as it cannot be put to sleep by Dark Void, and Mewtwo learns Aura Sphere, and one of the type weaknesses for Dark type Pokemon is Fighting type moves.

Yeah I know I might be typing an essay, but this shows why Mega Mewtwo Y is superior to Darkrai, and what moves to choose for your mutant Mew. Time to sweep those Darkrai's away!

Just like Charizard, Mewtwo has two Mega Evolutions, and there's something common in them: The Mega X stats are spread much more equally, making them possible physical attackers, while the Mega Y stats are closer towards a special sweeper's stats. Psystrike is an epic STAB move with its 100 power and accuracy (or as I called, Mewtwo's Earthquake), Drain Punch also provides STAB for Mega X, some recovery and makes its Attack stat useful, however, you need to transfer into OR/AS/US/UM to teach it from a Move Tutor. For Mega Y, rather use Aura Sphere to deal with Dark types, and Shadow Ball against Ghosts. And why do you need Recover? The answer is in the move's name. :D

PHYSICAL SWEEPER MEGA MEWTWO X

Mewtwo is one of the original Ubers of Pokemon, being a gen 1 Pokemon, and being in Ubers since the dawn of Pokemon. Why? Mewtwo, is an extremely versatile Pokemon, and has amazing stats. With the Mega Stones, introduced in Pokemon X and Y, as Mewtwonite X and Y, further reason for it's justification in Ubers. I run Both Mega Mewtwo X AND Y. Mega Mewtwo has one of the best Attack stats in all of Pokemon, and that is what I will be focusing on. Mega Mewtwo X is weak to Ghost, Fairy, and Flying Moves. It isn't weak to Dark, as it is part Fighting. This Mega Pokemon is very versatile, and can be a mixed, special (not advised), or physical sweeper.

This is the move set I am satisfied with, and currently use on my Pokemon X Battle Box Team...

MOVES

  • Drain Punch, To regain HP and Counter Dark type Ubers, like Darkrai, which is extremely common in Gen 6 Ubers. Due to Mega Mewtwo X being Psychic - Fighting, Drain Punch gets STAB.

  • Ice Punch, for type coverage, and countering Flying types. Oddly enough, it freezes Pokemon often enough to help me win.

  • Psycho Cut, STAB, and Crit chance. I use this over Zen Headbutt, as it has good Accuracy, but Zen Headbutt has flinch chance.

  • Poison Jab To counter pesky Geomancy Xerneas with Power Herb, a common pest in Ubers. Poison Jab also has 30% Poisoning chance.

USEFUL SUBSTITUTE MOVES
Stone Edge, Zen Headbutt, Aqua Tail, Fire Punch, Thunder Punch, Earthquake, Rock Slide, Bulk Up, Aerial Ace.

Remember that Mewtwo in general is an extremely versatile Pokemon.

I wish that Mewtwo got a physical Dark or Ghost move. Foul Play isn't useful. I wish it got Knock Off, which is actually useful.

Mewtwo is one of the best sweepers ever :)
