Ha, just realized almost all of these sets are almost the same.
Some of the move sets are different. (Mine!)

FYI, it's the one with the massive images of the Mega forms of Mewtwo.
Mewtwo with calm mind can sweep.
And bulk up/ swords dance

Gen V

Mewtwo @ Choice Specs

Trait: Pressure

EVs: 4 HP / 252 SAtk / 252 Spd

Timid Nature (+Spd, -Atk)

  • Aura Sphere
  • Thunder
  • Shadow Ball
  • Ice Beam

This provides Super-Effective coverage against almost anything you'd face in Ubers. Shadow Ball deals with all the Psychics, as well as Chandelure. Thunder takes down the Flying types of Uber, as well as Kyogre. Ice Beam also deals with the Flying types of Uber, all the Dragon types, and Groudon. Aura Sphere takes down Dialga and Darkrai. The only common Ubers who won't be hit for super-effective damage are Jirachi, some random Arceus types, and Palkia. However, you'll be able to do enough damage to these Pokemon with a neutral hit off of Mewtwo's Choice Spec boosted Special Attack. Your EVs are sweeping EVs.

by
My Mewtwo has timid nature. It's not that bad.
go with thunderbolt, just sayin'
*cough* Pystrike *cough*
This is a good set, but the problem is that without the mewtwo x stone, none of these attacks get STAB.
Why no Psystrike or Psychic for stab?
thunder isnt accurate, if you wanted an electric type move on mewtwo, go thunderbolt

Mewtwo @ Life Orb

Trait: Pressure

EVs: 4 HP / 252 SAtk / 252 Spd

Timid Nature (+Spd, -Atk)

  • Psystrike
  • Aura Sphere
  • Ice Beam
  • Calm Mind

Psystrike is for going Physical, it's Mewtwos signature move so it's awasome.
Aura Sphere gives coverage against darkrai, Mainly.
Ice Beam hits super effective against annoying dragons.
Calm Mind to get a nice boost in POWA and sp.def.

Some people think shadow ball is Mewtwo's signature move.
It isn't. Those people are retards.
I can understand why they would though. In one of the first movies; "Mewtwo vs. Mew", Mewtwo kept on using shadow ball against mew. But it looked nothing like in the games.
I like how Mewtwo is so boss and mew is so cute

Mewtwo @ Life Orb

Role: Sunny Sweeper

Trait: Pressure

EVs: 4 HP / 252 SAtk / 252 Spd

Timid Nature (+Spd, -Atk)

  • SolarBeam
  • Flamethrower
  • Aura Sphere
  • Psystrike

When you have a Groudon lead.
SolarBeam is 1 turn coverage in the sun, along with Flamethrower getting powered up.
Aura Sphere is coverage, while Psystrike is amazing STAB.

by
The problem with relying on that groudon lead, is rayquaza or kyogre could easily mess that up.
mewtwo in general isnt a good poke to be on a sun team

Item: Leftovers
Ability: Pressure
Nature: Jolly
EVs: 252 Attack, 252 Speed, 6 Hp

Bulk-up
Ice-punch
Fire-punch/Thunder-punch
Earthquake/Drain-punch

Ever notice that great 110 Attack, probably not as Mewtwo has the second highest S.Attack in the game(154), but his Attack is still great. Bulk-up is boosting. Ice-punch is coverage. Fire-punch/Thunder-punch choose coverage. Earthquake/Drain-punch more powerful coverage or weaker coverage and healing.

by
Who voted this down? Nothing wrong, is there?
Ugh, Psystrike is the only viable Physical hitting move.
Having a Psychic type, let alone the strongest Psychic type in the game, that doesn't know a single Psychic move? No thank you. The only time I'd bother with a physical move for Mewtwo is Brick Break and only until I learn Aura Sphere.

Not to mention, that Mewtwo's special attack is 40% higher.  And since Flamethrower/Thunderbolt/Ice beam are all 26.6% stronger than their punch counterparts, they'd be 77.3% stronger when used by a Mewtwo (assuming no EVs or nature affecting attack or special attack).
It isn't bad, it's just outclassed :P Not worth using.
Completely agree with JirachiCelebiMew in that using this set sucks compared to a special attack set.

Double/Triple Battle

Mewtwo @ Life Orb
Trait: Pressure
EVs: 4 HP / 252 SAtk / 252 Spd
Timid Nature (+Spd, -Atk)
- Psystrike
- Blizzard
- Aura Sphere
- Charge Beam

There is a reason why Mewtwo is the fourth most powerful Pokemon (after Kyogre, Arceus, and Lugia). Mewtwo is simply amazing. Psystrike is incredibly powerful STAB. Blizzard hits multiple foes. Aura Sphere can hit any foe in a Triple Battle. And Charge Beam can be used to finish off (which is actually a large amount of health remaining for some Pokemon, 407 Life Orb boosted Special Attack after all) a foe and possibly gain a Special Attack boost. Which means the end of all life as we know it.

by
Old comment deleted. I'm an idiot. Even counting Meta, I wouldn't count Lugia as stronger than Mewtwo. Two totally different roles.

Its Toondude, back again with another answer over a response to a popular legendary.
Last time, I had responded over a solution to Thundurus, who hopefully wasn't a failure for the time being, but I decided to do something different...
Something Past-Like...
So, I present to you:

Gen 1 Mewtwo!

Why?: I got so lazy, and now that i've gotten used to the likes of Project 64 "Transfer Paks," I wanted to give this a try, so why don't we travel back when Mewtwo was once King of Gen 1.

Moves:
- Psychic - This move is already standard and one of the broken resourses Mewtwo had potential of back then, as Psychic Types pretty much ruled the throne, so Mewtwo had had access to it as a STAB move, as they existed in Generation 1.

  • Substitute, Ice Beam, Blizzard, Thunderbolt - This is quite a long explanation between useful resourses, but Substitute, which became decently viable against your friends in Pokemon Stadium had to get a mention here, aside from the Amnesia combo you can recieve to bulk up Mewtwo. If you do not want to, however, Ice Beam and Blizzard make viable coverage moves, especially with Blizzards buffed Accuracy back then (90%). If that is not the case aswell, Thunderbolt is yet another viable coverage move, especially it had more "Powerpoints" than Ice Beam.

  • Amnesia, Ice Beam, Blizzard, Thunderbolt - The same 3 coverage moves can still be placed to have Mewtwo act as an "All-Out Special Attacker," but if you wish for more variety, Amnesia placed with Psychic and another coverage move works very well, as it is the most broken move back then, especially before the Special Split.

  • Recover, Rest - This one is an obvious choice in final selections, and Mewtwo is one of the more reliable Pokemon that can use Recover and simply dust off any HP it takes. If thats not the case, Rest does trade off a 2-Turn Sleep Status and, since its Generation 1, the ability to not attack in return for any Status Removals and HP Recovery.

Counters:
There are limited Counters, but these are not limited to:
Thunder Wave: Electrode is viable with this move, and, being the fastest Pokemon in Gen 1, can easily bypass Mewtwo's Speed and Paralyze it before it even pulls off a Substitute to block it.
Hard Physical Hitters:: Pokemon that know such hard hitting moves like Explosion or Self Destruct can put a dent in Mewtwo's health as long as its left defenseless, but nonetheless Mewtwo can still pack a decent amount of Defense, live, and shrug it off with any recovery.
Special Walls: Chansey is one sort of Special Wall unless it goes up against Mewtwo for the worst in any other occasion.

In Conclusion:
Theres nothing else to say of Mewtwo in Generation 1. Tied with Mew, is none other the best Pokemon in Generation 1, especially with access to broken resourses Like Amnesia and Recover and Powerhoused moves like Blizzard and Psychic.

Rain Abuser

Mewtwo @ Damp Rock/Life Orb
Ability: Pressure
EVs: 252 SpA / 4 SpD / 252 Spe
Timid Nature
IVs: 0 Atk
- Rain Dance/Bubble Beam/Focus Blast
- Thunder
- Hurricane
- Psystrike/Psychic

really weird set

by
Oh yeah this is big brain time
I was actually gonna do that!

Item:Whatever you want (Shell Bell)
Ability: Pressure
EV's: Max Speed and Sp.atk

  • Psystrike
  • Aura Sphere
  • Shadow Ball/ Calm Mind
  • Flamethrower/Ice Beam

Psystrike is a little bit better than Psychic with STAB but Psychic maybe decreases the oppenent's Sp. Def.
Aura Sphere for type coverage .This attack never misses!
Shadow Ball again for coverage and may decrease opponent's Special Defense .That's why I don't recommend Psychic in this Pokemon.Calm Mind increases Sp.Atk. and Sp.Def .
Flamethrower and Ice Beam for more type coverage !

Ah, Mewtwo the original BAMF Pokemon.

Nature: Modest (-Atk, +SpAtk)
EVs: SpAtk and Spd.
Item: Wise Glasses or Choice Specs (Expert Belt is an acceptable substitute)
For single battles I use:
Psychic
Aura Sphere
Ice Beam/Thunderbolt/Flamethrower (depending on the rest of the team)
Calm Mind.

For double battles, I pair him with Feraligatr or Blastoise and use:
Psychic
Aura Sphere
Thunderbolt
Flamethrower

That way, my water type can have:
Surf/Waterfal
Ice Beam
Crunch/Bite
Earthquake

And thus, you will do at least double damage to any Pokemon (barring Pokemon with no weaknesses).

by
edited by
Correction: you will do double damage to all except ones like Elektross, Sableye, and Spiritomb.
True Unbreakable. But while Elektross and Spiritomb can be very troublesome oppenents, Elektross' pre-evolution froms aren't very difficult and Sableye's stats are bad enough that an advantage is hardly necessary.
You're right. I overlooked that a bit.

Suicide Lead Mewtwo

Mewtwo @ Light Clay
Trait: Pressure
Hasty Nature (+ Spd, - Def)
EVs: 128 Atk / 128 SAtk / 252 Spe
Moves:
- Taunt
- Selfdestruct
- Reflect
- Light Screen

Simple. Mewtwo leads off with a very fast Taunt, one of the fastest in the game, then proceeds to set up. Darkrai can't Void after the Taunt, and Mewtwo can SelfDestruct out so that other teammates can abuse its screens before they wear off.

by
How does it learn Selfdestruct?
Yeah, I checked all the moves it can learn in heartgold/soulsilver and black/white, plus tms. I can't see how.
Why train Special Attack?  This set doesn't have any use for that.
this set is kinda REALLY REALLY BAD

Mewtwo @ Mewtwonite X
Serious Nature
EVs: 152 HP / 152 Atk / 100 SpA / 100 Spd
Ability: Pressure / Steadfast

Psycho Cut (STAB, good power and higher crit rate)
Aura Sphere (Good power, amazing accuracy, STAB when mega-evolved, weakness coverage)
Stone Edge (Great power, higher crit rate, weakness coverage)
Shadow Ball/ Poison Jab (Covers a weakness in both forms, good power and secondary effect/covers Fairy weakness during mega-evolution, good chance to poison)

>"I am Mewtwo, the world's most powerful Pokémon." –Mewtwo

enter image description here
I hope this quote inspired you to give your Mewtwo a great moveset as much as it did me.

Okay, so I have 3 seperate movesets: two for each Mega Evo and one if you're playing in Gen 5 or earlier.

Mega Mewtwo X @ Mewtwonite X
Mega Mewtwo X
EVs: 252 Atk / 252 Spd / 4 HP

Brick Break
Psycho-Cut
Earthquake
Poison Jab

The first two are STAB moves that have good coverage by themselves. Earthquake has great power and coverage, and Poison Jab just became great for killing Fairies.

Mega Mewtwo Y @ Mewtwonite Y
Mega Mewtwo Y
EVs: 252 Sp. Atk / 160 Spd / 100 HP

Psystrike
Aura Sphere
Ice Beam
Thunderbolt

Psystrike is a STAB move that does physical damage (nice since Pokémon that are weak to Psychic often have good Sp. Defense). Aura Sphere is good for Dark-types, as well as many others. And of course, Mewtwo gets the BoltBeam combo.

Mewtwo @ Expert Belt
Mewtwo
EVs: 252 Sp. Atk / 252 Spd / 4 HP

Psystrike
Aura Sphere
Ice Beam
Thunderbolt

Since both Mewtwo and Mega Mewtwo Y are special attackers, they have the same moveset. Note that the held item and EVs are different, though.

So there you go. Mewtwo is a great competitive Pokémon, as its Mega form is the most powerful in the entire game. I hope you liked it, and if you did or have anything to say, feel free to leave a vote/comment.

how are 3 of Mewtwo X's stats maxed out??
Sorry bout that…
I'd give Mewtwo X drain punch so It can recover and zen headbutt instead of psycho cut
MOST POWERFUL MEGA????? Um, Mega Rayquaza is the most powerful mega.

Mewtwo @ Mewtwonite Y

EVs: 252 SpA / 4 SpA / 252 Spe

-Calm Mind

Mewtwo @ Either Mewtwonite X or Mewtwonite Y
Timid Nature (-Atk, +Spd)
Characteristic: Proud of its Power (So its Attack stat will be at balance)
__
Mewtwo Mega X version

Psychic - STAB, it still has high Special attack, I don't mind.
Drain Punch/ Focus Punch: They get STAB due to Mega Mewtwo X being part Fighing Type.
Double Team/ Shadow Ball: Ignores moves so Focus Punch can be used easier/ Covers Ghost weakness.
Stone Edge- Once Mega-Evolved, it can cover its Flying type weakness. Also a decent chance to Critical.
__
Mewtwo Mega Y version

Calm Mind - It raises its Already-good Special Attack, as well as being a Special wall to annoy Strong Special attackers such as Abomasnow and Archeops.
Psychic - STAB, fits with high Special Attack, and does amazing 90-power damage.
Aura Sphere - Covers its Dark weakness, and it never misses.
Shadow Ball - It covers its Ghost weakness, and it does amazing damage.

Mega Mewtwo X

Ability: Pressure>Steadfast
EVs: 252 Att, 252 Spe, 4HP/SpA
Nature: Jolly

Bulk Up boosts Attack and Defence by one stage.
Drain Punch is STAB and recovers health. Low Kick is the alternative option as many Pokemon in the Uber tier weigh alot. Hits Rock, Steel, Normal, Dark and Ice types.
Zen Headbutt is the second STAB move and hits hard and can flinch. Psycho Cut is a slightly weaker option that has a high crit ratio and is more accurate. Hits Fighting and Poison types.
Stone Edge or Rock Slide are used to hit Flying types, mainly Ho-Oh and Lugia. Poison Jab is solely for hitting Fairy types hard. Ice Beam can be used to hit Dragon, Ground and some Flying types harder than the other moves.

by

Mega Mewtwo Y

Ability: Pressure>Insomnia
EVs: 252 SpA, 252 Spe, 4SpD
Nature: Timid

Psystrike is STAB and hits incredibly hard, especially on Pokemon that have a low physical defence stat. Hits Fighting and Poison types.
Focus Blast is for coverage and hits very hard. Aura Sphere is the weaker option but it never misses. Hits Steel, Normal, Dark, Rock and Ice types.
Ice Beam has great coverage alongside the two mentioned moves above and provides important coverage. Hits Dragon, Grass, Flying and Ground types.
Calm Mind is to boost its already high Special Attack and Special Defence to even higher levels. Shadow Ball can be used over it to hit Ghost and Psychic types. Recover is an option to restore health as Mega Mewtwo Y does force a lot of switches.

by
You can run Shadow Ball over Ice Beam, I've found.
Ah ok, I'll try it out on PO sometime soon.
Aura Sphere is more reliable than Focus Blast

Mewtwo X
Mewtwo @ Mewtwonite X
Jolly / Adamant
252 Atk / 252 Spd / 4 HP
Drain Punch
Psycho Cut / Zen Headbutt
Recover
Ice Punch / Thunder Punch / Fire Punch

Mewtwo Y
Mewtwo @ Mewtwonite Y
Modest / Timid
252 SpA / 252 Spd / 4HP
Aura Sphere
Psystrike
Recover
Thunderbolt / Ice Beam / Flamethrower

I love the movesets, but for mewtwo x, if you have Drain Punch wasting a move slot on recover is kind of dumb.

Personally, I don't understand why everyone is giving Mewtwo all coverage moves. This guy could set up as a tank and then sweep, I've swept entire teams.

Mewtwo @ Leftovers
Ability: Pressure
Nature: Modest
EVs: 252 SpA / 252 Spd

-Calm Mind: Boosts Special Attack and Special Defense

-Barrier: Gives the Defense a force to be reckoned with

-Psychic: The main go-to move

-Aura Sphere: Will cover pretty much everything Psychic can't hit and never misses
